Uh, Blender 3D should work.

I thought it would too, but it said that it couldn't import FBX files.

Edit: Nevermind about that, that was for an older version of both Unity and blender.

Since you seem to know musescore well, how can I export what I made as a .mp3 file?

Damn, this topic has been dead for a long time. But it's time to revive it since it's a very important one.

Finale Notepad 2012
Free
Mac, Windows

For some reason, they decided to make it a free item. Not sure why, but it's great. Definitely an upgrade from the 2008 version.

anyone knows how 2 get pxtone?

Here's where you can download it:

I would use google chrome to translate the page, since it's in japanese.

Also, here's a tutorial:

??? I like to use Adobe Creative Suite, I'm surprised no one mentioned it.  I believe it's pretty popular.

We covered that in Photoshop and Illustrator, but what other useful programs (besides Flash) are there in the Creative Suite?

Besides those three (and Adobe Audition which is a sound editor that I have never used - don't know anything about sound design) I would think After Effects would be a great tool for creating animated effects such lighting, explosions, particles, magic blasts, anything really, due to it's ability to render video or animations as PNG Sequences with transparent backgrounds! (Which of course, you could then import into Stencyl as frames in an animation.)

In fact I plan on playing around with AE when creating art assets for my next project.  I've used the software on a few projects (short video's like advertisements and promotional stuff) in the past, but have not really sank my teeth into it.  I look forward to experimenting and seeing what I can come up with.  I think that you could really come up with some spectacular effects using it.
