Tileset with colored background

Hello! I am trying to make some games to teach my cousins how to code, but I am having a little problem.
I always found some nice tilesets and sprites on the internet, but grand part of them have a colored background, instead of a transparent one. Does stencyl have any tool to ignore that background color or do I have to remove with other program.

Yes, Stencyl will let you select a masking colour when you import images.

I think best results are achieved with images with transparency already applied. Though that does depends on the image you're importing.
