Adding a comment from some related discussion had in Discord (to preserve for future reference).
Hectate: @justin  @Donni11 Better suggestion to resolve both issues in the most flexible way.
1. Hide tilesets that don't match the scene tile size in the tileset list for the Scene Designer
2. Put a button/link that says "X tilesets hidden"
3. Clicking the link goes to a game settings page where the user can enable display and use of non-matched tilesets. We give them plenty of warnings about why this might not be ideal.
4. If they chose to enable and then use those tiles anyway, we stretch them in the engine so they display as expected.

Also:
Hectate: Here's another way to add to it; when making a new Scene, we suggest tile sizes based on existing tilesets.
Hectate: thus if i've already imported only 16x16 tiles, it recommends 16x16 tile size in a new scene button
