The question is self explanatory....

So far, Stencyl only allows games for Windows, Flash, Mac, Linux, Android, iOS and HTML5 (currently in beta). I don't think that Stencyl games can use Xbox controllers considering the platforms Stencyl uses, but maybe there will be an update that allows to export to other platforms in the future.

In short, I don't think that this is currently possible.
Upcoming Projects
Poppytail 5 and Pixeltail: Fifth and sixth main instalments in Poppytail series. A Game About Trimming Hedges: Final Version: An updated version of the original AGATH. One Million: Last-one-standing style small project. The Poppytales: Platformer boss rush with character collecting. Skies n' Fall: Boss rush shooter prequel to Rise n' Brawl. Precious: Weird platformer. Christmas Time 2: Sequel to Christmas Time 1.

While the Xbox consoles aren't supported, I'm assuming you're asking about PC/Mac/Linux.  Those platforms support controllers including the 360, but you'll have to get the player to set up controls themselves as Stencyl does not detect controller type.

Yes, you can. I just bought an xbox controller a week ago and programmed it into my game. People played it for 18 hours last weekend at Gameacon and it functioned beautifully.

I'm imagining the gamepads don't work on flash, but how about Linux? I'm using one of the latest versions of Ubuntu. Can I use the controller wirelessly?

You’re getting into hardware stuff now. As long as your computer can accept and receive inputs from a controller, it’ll work, and that has nothing to do with Stencyl. As far as wireless goes, you’ll need to set up a Bluetooth connection between your computer and controller.

the way i use an xbox/ps3 pad for my flash games --
i use joy to key program,, easy to setup just map the keyboard controls to the controller in joytokey
works a charm

not really good for distribution of your game but for your own use
