Clicking the "Mark as Starting Scene" button sets the selected scene to the starting scene properly. The issue is that the star icon doesn't update immediately, and it's primarily a visual glitch that might cause a bit of harmless confusion:
1) It will update fully if you move the mouse cursor away from the "scenes" work space (e.g. if you move to the left panel to switch resource type), move the mouse to the scroll bar or to the top part of the UI). By fully, I mean the old star will be gone, and the star on the new starting scene will be up.
Without moving the mouse away from the scenes workspace:
2) If you hover the mouse over any scene thumbnail, the star icon will appear at the new starting scene. The old star will still be up though.
3) The previous starting scene will only lose its star if you move the mouse away from all the scene thumbnails, or if you hover over the previous starting scene (with the old star).
